Below are a few sites that have been useful in searching for genealogy.
Državni Arhiv
This is the central archive for the entire country of Croatia. While the website doesn't allow direct searching of all their material yet, it helps people start the process of a visit to the archive.
Ellis Island
This is useful to just about anyone who is in the USA and is looking for information on relatives who arrived through Ellis Island. It's extremely well set up and complete, although it may take some time to find your family due to how words get transcribed from paper to digital.
Croatian Genealogy
Ivan Curkovic has put together a very good site with all kinds of facts and data in regards to how Croatian and Balkan naming came about. He also provides many good links for further people research.
Croatian Heritage
A more modest site by a fellow in San Francisco named, Adam S. Eterovich, who has done a lot of research into Croatians. He has a couple of books that he links to in the site as well.
Ancestry.com
This is the biggest one of them all, but it happens to be a pay site. While rather pricey there is a good deal of information for anyone in there. It's just a matter of finding out how committed you are to research before putting forth the money to subscribe. But, without travelling to various small cities across the country and sifting through records, you're just not going to have an easier time with your search.
